Is it possible with flea's current settings to hold both a start up draft (consisting of current players) and a rookie draft (following the actual NFL draft) in the same year? Or once the first draft is held can we no longer schedule drafts for the year?

I've hosted my dynasty league on FF since 2009, and I'm pretty positive that the most simple way to do something like that is this:

1. Hold 2 separate offline drafts: Veteran draft (startup) and rookie draft.

2. To do this, go into your Draft settings and choose "No Draft, I'll import the rosters".

3. Then, perform the two drafts (by phone, text, in person, etc) and keep track with pen and paper in a notebook or via an easy to read excel file. This is how I began my draft for my dynasty league that I've hosted on FF since 2009, and it worked great.

4. After both drafts are complete, simply go to "Edit Rosters", choose the team to add players to, and add all the players to the selected team all at once. Do this for each team, and you're done!

Correct. Once a draft is scheduled on the site, you cannot perform a 2nd draft.

The advice from @CW-Mac was great. However, we do indirectly support multiple drafts, though you would have to complete the first draft totally and you may run into some small issues.

You can complete the first draft and then go to League>Settings>Edit Rosters>These are the complete rosters but still draft this season in a keeper/dynasty league after the first draft is completed to generate a second draft.

You can read more here and thanks:
