You can do this when the new season commences on February 10. Be aware that if you only want 3 rounds you have to have teams keep all but 3 keepers from what your roster max is. So if your roster holds 20, all teams must keep 17 players at all times.
Go to: League>Settings>Edit Draft Options (top right)>Manually Edit Draft Round by Round>Click DELETE PICK for every pick you want removed and protected or you can change picks to other owners.

We have a very deep keeper league with a only a 3 round draft for next season. Is there a way to manually edit the draft order for next season?

Go to setting on the league screen and click edit draft order. You need to be commish/ co-commish to do this.
