Are these counted as yards lost by the QB rushing at the end of the game?

Yes, they count as rushing attempts and yards lost in mostly all instances (like all stats they are viewed on a case-by-case basis). For example, when backup QB Tom Savage came in on Sunday for Fitzpatrick for the last two plays to run the clock out, he took two kneel downs in a 'victory formation' and it counted in his stats as 2 rushing attempts for -2 yards:
