All the teams in our private league are up in arms about the scoring system in place right now, and they all want it changed. Is there any way to allow it in our league to fix the unfairness issue we are having now...?

Not at the moment. But if a lot of users ask for it, I'd consider adding it as a feature for private leagues. There are issues with fairness in allowing the commissioner to change scoring mid-season.
